Chuck to Dean and Cas: "You guys aren't supposed to be there. You're not in this story. [Cas: "Yeah, well, we're making it up as we go."] "
Chuck is again telling the truth about this. Dean and even Cas weren't supposed to be a part in this story. They're improvising and Chuck can't do anything to stop them. Except for the archangel that's keeping Cas busy. Nevertheless he still makes sure that everything goes according to this new plan so that the story can continue like he planned to. After all he's still God and therefore ensures Sam killing Lilith and rising Lucifer.
What he didn't plan for was that Dean is also going to be on site, so he puts both Sam and Dean in that plane as soon as Lucifer comes out of his cage and it'd be getting dangerous for them to be there and God doesn't want anything to happen to his protagonist, well nothing he hasn't planned for at least. Some of the angels (Zachariah among others) knew that is was never about stopping the apocalypse they just didn't know that God was behind all of it as they thought he'd left the building. Furthermore they didn't know the extent of why they're supposed to bring on the apocalypse, which was solely God's entertainment and need to spice things up storytelling wise.
Cas was "brainwashed" once before and put back in his place as an obedient soldier, but he "rebels" again probably attributed to Dean and his own mind setting and remaining free will. Is this the beginning of God needing to worry about his characters playing along? He did take measures to keep them in line before but their rebellion was never this severe. Is this the beginning of Team Free Will which will be the end of God?
