God has a problem with wrath.
God knows about all the problems on earth, about the war between heaven and hell, about the apocalypse and the rolls of the Winchesters (because he wrote all of it, he is the reason everything is happening in the first place, but the readers don't know that yet).
He (God) also doesn't care about any of it (as in he actually needs to intervene).
He tells the Winchesters to back off, from trying to make him help, because "he just doesn't think it's his problem"; "God saved you already, he put you on that plane. He brought back Castiel. He granted you salvation in heaven and after everything you've done [directed to Sam], too. It's more than he's intervened in a long time. He's finished. "
God intervened in this story of his after this long time, because it's his favorite story and he wants it to unfold perfectly, so when things didn't exactly go as planned because of the stubbornness and waywardness of Team Free Will he had to intervene and put them back on their foreseen path. For that Sam and Dean should actually be thankful, 'cause God had the graciousness to eliminate these inconveniences (25). "He's finished" may be related to the fact that the apocalypse is supposed to be his big finale and after that he won't be showing any interest in humans or humanity or earth in general, not that he has before, but he did in fact keep an eye on his characters and their faiths.God could stop all of it, but he won't; "Why would he allow evil in the first place?" (26)
