While Team Arch recuperates from the traumatizing death of Lord Hallow, SpongeBob has Tai, Sakura, Yugi, and Nate recuperate at their respective homes, with mixed results (See https://www.deviantart.com/kid-z4p/art/The-Silent-Letter-873347020 and https://www.deviantart.com/kid-z4p/art/CardCaptor-Chronicles-The-Red-Mansion-873525266 to see Sakura's problem). Meanwhile, SpongeBob tries doing a mission with Kaz, Gingka, Eli, and Chase for once. However, the mission becomes difficult as it involves Gavara.
Gavara's intelligence agency has contacted Team Arch to search for Xander Medrano, one of their top agents, who was posted in a lone house located near a small Gavaran town called Morganstein while investigating reports of a strange, giant beast.
Finding Medrano's house, the team find a note from him about the strange beast and an agency decoder. Traveling to Morganstein, the team finds the town empty. In each of the houses, they gather makeshift weaponry, and find journal entries about the strange beast, describing it as a mechanical eye with legs. They then find a hideout in the town's church, where they also discover a memo from Medrano:
He is able to evacuate Morganstein on time despite the loss of contact. He realized that it was the work of a returning Dexter Ferguson, and noticed the beast making its way to the neighboring town of North Ridge, which had also been evacuated at the same time.
Visiting North Ridge, the team sees that the town is ruined from the beast's attack. They then find a passage leading to a cave, which leads them to a nearby volcano, where they find a hidden laboratory belonging to Ferguson, who puts them through a series of challenges. After completing the challenges, the team finds a hidden checkpoint left by Medrano and a device to start the evacuation sirens for the remaining villages. As they make a run for it, the team discover the mechanical eye, nicknamed "The Eye Of Doom (EOD)". They manage to find an observation platform, where they find an injured Medrano, but Ferguson nowhere in sight. Medrano tunes the decoder to mess with the EOD and spawns in a bridge leading to it. They manage to enter the EOD and cause it to self destruct. They then escape back to the agency.
The agency thanks Team Arch for their work, and promises to scan the earth for Ferguson. The movie ends with Team Arch celebrating.
