The reason he is capable of using not just one, but three infinity stones is because of the sheer potency of his chakra, which is the densest source of energy in the universe, and the second most abundant energy source, right behind the infinity stones themselves. However, just because his chakra is denser and more abundant than anyone else's, even Kaguya's, does not make him more powerful than the Bijuu, it just means that he could outlast them in a war of attrition. Keep in mind, however, that Naruto is essentially a living and breathing 7th infinity stone in human form, as this will be important later.
