This book takes place before Herobrine shows up, when Minecraft was a new game. Herobrine shows up, from this book's perspective, right after Mina and Maria teleport to "Respawn". Still filled with rage, he tries to take it out on the next best person: Notch. After realizing it was fruitless to attack the "God of Minecraft" himself, he targeting weaker opponents that Notch treasured, or the players.
"Where is your God now?" Is/Was is favorite thing to say to them before killing them. Obviously he likes to hang around caves, but anywhere works.
His eye color did change back to white, but that's explained later. As well as Arika's fear of Notch's fabled brother, the dreaded "Herobrine".
So basically Herobrine went wacko and started killing everybody. :)
