As said earlier, "Cupid Me" represents acceptance and realization. He visits Thomas when talking to his wife, and when "he gets hit with the love arrow", it symbolizes he realizes that he should love his son no matter what. This is why he goes to Craig to talk to him.
Thomas explains to Craig that if he "tries and resists it, you'll be miserable your whole life". This lets Craig open up and gives Craig the sign that his father is finally accepting.
But notice how Craig has a sad face when with his dad. He knows how Thomas felt and feels ashamed. But when Thomas speaks to him, he realizes being gay is not a choice and accepts himself for who he is.
This is why when Tweek and Craig run into each other, they hold hands and walk together. They finally realize they love each other, and shouldn't have to hide it, no matter what people think.
