Okay I was rewatching 'Fitting In' cause it's one of my favorites, and then a theory came to mind.

Why purple?

Virgil's color is purple. Something that represents royalty and elegance, but also mystery and snobbery. It is more of an introspective, visionary color, more along the lines of Princey or Logan.

The answer I give you:

Thomas' hair.

Thomas had dyed his hair purple, something Virgil admitted liking, but otherwise wouldn't have affected his color sceme. The only reason they changed outfits was because Roman wanted an upgrade... then it came to me.

If Roman wanted to update the colors, then subconsciously so did Thomas. The whole reason the episode happened was because of his purple hair. So I believe, that the sides assigned colors are based on important moments in his life. Moments when those traits become monumental in his life. Think about this for me, Thomas has a passion for acting and performance, Roman's color is red. What is the traditional color associated with the theatre and stages? The iconic red curtains! The curtains in his dream space are even red! Now, that's not a lot to go of off, but I promise there's more!

The hair color was the first big change after accepting anxiety, and this episode is about making sure Virgil becomes a real member of the group, it's about Thomas making room for his anxiety.

Logan's color is indigo, or dark blue, something highlighted in the crayon theory (highly suggest you guys check that one out!). Blue is an introverted, emotional, and intelligent color. It's is highly connected to technology, wether it be engineering or digital programming, I mean look at Be More Chill. It makes sense for Logan to be aligned with a color that thrives in a scientific area, I mean indigo is a clear connection to the stars and astrology, which is the course Logan encourages Thomas to take in moving forward. 

I know what you're thinking: "Why does the meaning of the color matter, Author-Chan? Didn't you just say purple doesn't work for Virgil because of its meaning?"

And to that I say, fair enough.

Thomas' entire college career was based off of his passion for said science, a decision that impacted his life so much, it gave logic his color.

Remember, blue is also a very emotional color as well, symbolizing tranquility but also depression. Blue and green are seen as very maternal colors, implying birth and parental figures. It is also seen as a representation of balance and morals. Very fitting for our favorite fun-loving father figure figment. 

I can't give much influential evidence of how the color affects Thomas and his life, nor could I connect yellow to deceit. But it makes sense going with the knowledge we have in the series so far.

Going by this logic, it could explain even more so in how the Sides fear Deceits emblem.

See, he wasn't a threat, until he gave enough influence in Thomas' life to gain an official color. Sure he wore yellow, but that didn't make it his color until he gained the similar color emblem. Virgil wore black, but it wasn't his color because he didn't have an emblem, or in better words a set color (seeing as none of the sides had an emblem until fitting in, but just go with it).
