Nightmare didn't eat the apples, the humans of the village cursed him and there hatred become a living curse that captured him. The curse which appears as the goop on his body keeps the true Nightmare in suspended animation, untouched by the world or time.
It is the curse itself that eats the apples and kills the villagers, as curses cannot be controlled once released.
Dream Who finds out these facts after he eats the final apple and stoned, wants to save his brother who has been kept prisoner by the curse.
He doesn't want to save 'Nightmare' he wants to save his Nighty... his twin trapped inside 'Nightmare'.
