He was firmly placed between his pursuer and his friend in which he opted to protect at all costs. The ARC had followed them despite any ruses they threw at him and the former Jedi was more focused on deflecting blaster bolts away from the front. But that left her vulnerable and now their pursuer had a clear shot.
Jesse wouldn't hesitate so he didn't either. Between the eternity that passed between his actions he realized he was wrong.
Later, when Rex looked back on the event he would realize there was hesitation, fleeting as it might be that rippled through the others body. He could've sworn he saw the other flinch and the finger that had wound itself around the trigger loosen, however, his adrenaline racked brain paid no heed. Perhaps he would've missed it but in this instance as many others, being a clone was not kind to him. He knew him. Knew Jesse well enough to read his body language without sparing a glance at his face. Even if Jesse didn't know it was him. Despite this Commander Rex knew other things too. He knew his instincts to told him to shoot. So he did what every good soldier would do. He shot.

Jesse's body crumpled to the ground in a heap he let out something akin to a wail.
He didn't know how he managed to get on the ship and leave. Leave everyone and everything behind. Ashoka later said she dragged him on-
He never did find out what happened to all of them.

A/N Rex being a mess internally? Yes
Do I think they gonna make him or Ashoka kill Jesse? Yes
Are there still leftover impulses from the chip that ocassionally make Rex recall his brothers as numbers instead of their names- in this there is!
