This is based a COTE I read a long time ago that took One Piece and My Hero Academia elements.
The story: has a chunk of the world population born with supernatural powers like quirks and devil fruit abilities. But everyone, powered or regular, can also learn Haki. ANHS is a military (?) school funded by the government to raise the strength of their nations youth. The WR is a facility to artificially awaken Haki and strengthen it early through trauma and extreme stimuli. Koji and other WR Students get the Doflamingo treatment, chained to a wall over fire while blindfolded and having flaming arrows shot out at you. Koji awaken conqueres Haki. Grows up to be the masterpiece. He can't be controlled but goes along with the training to grow even more. PapaKoji sends him to ANHS to prove to the government the WR is superior to all other training institutions.

My idea is the reverse. The COTE cast as trainees at Marineford's Navy Academy. Or in one of the Four Blues or Paradise, a collection of nearby islands/nations share a natural/artificial to train elites form their sea. To train them to join the navy or the military of the islands in their government officials. The school also had connections to the World Government and Marines, so they don't join as bottom level grunts.
The WR is the same as the story mentioned above but with the Six Power martial arts being taught by rogue Marines.
Koji has snuck into ANHS and will try to gain an average high position in the Navy or World Government and slip info to high rankers like Garp, Aokiji or Sengoku about the WR under the pretext of PapaKoji trying to build a super soldier army to attack the WG.
