The WR has a side project. For the students "born" in the WR, the scientists/professors mix the DNA of superpowered individuals or aliens collected from battles between heroes, villains and others are mixed in the sperm or eggs during before copulation (Don't know if it's possible or not, but they use a lot of science and magic to do impossible stuff in this series.) or in test-tube babies. This is to increase the number of superpowered individuals in Japan (Loyal to the WR and its backers is left unsaid.)
Some subjects don't inherit the 'super genetics', and some do. Some of their bodies even reject the DNA and break. This adds to some of the failures of the subjects.
Can't keep up mentally or physically to the program, or their DNA destroys them. Sometimes a mixture of the 3.
Ayanokoji would have some Kryptonian's DNA (There are several I've seen Superman meet or fight.) mixed in, whether it's big blue himself or not (I think someone did this in an Invincible crossover but used Omniman.). As his alien DNA starts to show, the WR has him train in specially designed rooms with yellow sun or red sun radiation. They have to be able to teach him without him accidently killing someone during combat lessons. Also get him used to his weakness (kryptonite or red sun radiation) since people are learning to deal with certain supers.
Don't know where the story would go from there. Maybe the island used for the 2nd year exam has been commandeered by villains and they don't know till the ship is destroyed after they disembark? I don't know.
Maybe Ayanokoji has a ring with a speck of kryptonite surrounded by lead except for the part touching his skin on the inner part of the ring. Maybe it produces red sun radiation around him (Would this work?). This is to blend in and not appear indestructible. Horikita (Both) and Kushida would have learned his secret in the first 2 months. Suzune when her compass breaks, or her hand breaks when she jabs his side. Manabu might notice if Ayanokoji catches or smacks his hand to hard. Kushida when she kicks him or tries to move his hand to her breast (The last one he'd probably let happen.).
It would also be interesting for Ayanokoji to have a mental fight with HornyKoji after they hear some of the boys talk about how they wished they had x-ray vision to peak on girls.
