So, Megatron wants to protect his human, keep her safe, and keep Starscream's paws off of her and keep her alive. But, you know, the Nemesis is more specifically designed for Cybertronian life . . . but you know what makes oxygen? Plants. Lots of plants. So if he sticks her in a well-sealed jar with plenty of plants, then she will have enough oxygen to survive. And if she can't escape the jar, then she can't get into trouble. So to him, this is the perfect solution.
