Dear Pete and Patrick,
The clues are littered around.
Litter.
Such a tiny thing yet a makes a large and negative impact on our world.
Like you both.
You make the world a bad place.
The others as well.
You all are the filth among the streets.
I am the purity.
I will clean you all off the streets.
Off the city.
Off the state.
Off the world.
I will make sure none of you taint our future generations.
I will make sure you don't taint the future with your disease.
I will make sure the kids of our generation can play in the rain.
That the future generations can meet, love, and produce.
You are the cancer.
I will rip you apart

What they think:
They think that the disease and filth this person is talking about is Patrick. Since Patrick has the rare disease. They also believe the writer is talking straight to them.
What the actual meaning is:
The disease and filth is quite honestly the fact that two are homosexual. While Luke gives a nod to Patrick's disease, his main concern is homosexuality. Also, he's not just talking to Pete and Patrick. He knows of Ryan, Brendon, Andy, and Joe. That's why he mentions "you all" and such. He's mentioning that he's going to get clean you all off the streets which means everyone will be hurt/cleaned.
EXPLANATION ON BRENDON GETTING HIT:
It wasn't long after he sent the letter that Luke realized he messed up. He talked too much in a cop-like manner. Talking about "litter" and "cleaning up the streets"
That's what Brendon picked up on.
And I'd like to mention that when I described the road Brendon was on, I mentioned it was close to the suburbs. "They're carefully set aside from the suburbs nearby." A small description that simply gave away who it was. Luke is our ONLY suspect who lives in the suburbs.
Brendon was heading in that direction.
Luke was surveying the area(as he realized he'd messed up), noticed sneaky Brendon and hit him with the car. After Brendon wasn't out, he hit Brendon with his gun and walked off.
Shooting him would've given himself away. He's a cop and he has easy access to a gun.
With the car situation. Mikey's is sleek, familiar, and small. However, Brendon went through Luke's car before. Policemen usually have cars that fit Brendon's description. So basically, Brendon described Luke's car without realizing it.
