The body switch was the trickier part of Jonathon Crane's plan. He had to swap Jason's dead body out with a random John Doe, without Ellie noticing. So it had to swapped after Ellie had viewed the body, and the coffin was loaded into the transport van. But the plan had been pulled off perfectly without anyone noticing that Jason's body was missing.
Jason's body was loaded on a private jet and flown to Nanda Parbat in Tibet. To the one person who could bring Jason back to life and make him into Crane's puppet.
Jason's body was washed to clear it of its impurities. Then draped in ceremonial robes. Only a chosen few had ever experienced the power of the Lazarus Pit, and Jason Todd would be one of those few.
The council of elders gathered around the pool of whispering liquid. The same whispers that Jason had heard in his nightmares for so long. Calling out to him to be pulled into the shadows.
"And on this day we give a warrior back to the spirits, and pray that the spirits will return him to us" Ra's Al Ghul spoke to the council. The head of the League of Assassins, and the Demon's Head.
A man who had lived for hundreds of years, preserving his natural lifespan by the constant use of the Lazarus Pit. It granted him eternal life, and he used it to rule over the world from the shadows. The League being able to influence any country or nation through quick and relatively bloodless means.
The man had heard of Jason's death. Ra's knew the boy to be important to Bruce, the man whom Ra's had chosen to be his successor, and to Ellie, his most accomplished student. Crane's plan would bring about the destruction of Gotham, and that is something the League longed for.
So Ra's would allow Crane to have Jason as his weapon, and then when Gotham lay in ruins Bruce and Eleanor would come to the League and rule by Ra's side.
"A boy of lesser birth, crafted into a weapon of justice" Ra's informs the council. Ra's looked to his daughter Talia, who was against the plan, but he didn't really have much patience for what she wanted.
Ra's placed his hand inside the Lazarus Pit. "It is ready" Ra's informed the council.
The broken and beaten body of Jason Todd was lowered down into the hissing waters beneath him. Once his skin had made contact with the water, the shadows inside latched themselves to Jason's body and began working their way into his mind.
"Now we wait" Ra's tells the council. They all raised their hoods and prayed in silence to the Lazarus Pit. It feed off their belief in its energy, as much as their life force when they used the pit.
