Nevan knows he is the father. After the drunken night, for the first week, he was confused about who he slept with. But the memories came back to him when he caught a whiff of Ender, once the man was close, when they were hanging out. It was the same smell on the sheets mixed with alcohol that he caught the next morning. But he never talked about it.
When Ender said he was pregnant and then added that the person he slept with disappeared, Nevan decided to stay quiet. He does not know if Ender remembers that night or if he did and did not want Nevan, so he lied about who the father is.
So, Nevan decided to stick to Ender anyway because he wants to be there for Ender and the babies. Also, he is secretly hoping that Ender could fall for him so they can be family.
Honestly, they both need to communicate rather pushing it away; they would clear up so many things.
