There's no much reason for Yui to be awake while inside the Eva.

Years of Gendo talking to her meant nothing, she knew of his obsession, even making that poor boy as a clone of her. Jokes on him though. His imitation was not stable enough, he even tried to make it a girl once and that lasted even less than if the clone was a boy.

She hates that boy, hates that Gendo used the name she planned for their baby; her babygirl, Rei, the sweetest and most kind child. She misses her so much, wants to experience all the goals and memories with her, after all Yui had to do to get pregnant in the first place, her Sin. She doesn't even care that Gendo moved on to other people for his pleasure, she was dead anyway. Rei never visited NERV, she hopes that Gendo it's taking care of her, he promised after all.

That piece of emasculated meat.

That insecure, narrow focused, excuse of a human abandoned Yui's daughter. Left her with strangers. Left her alone in this cruel, cruel world. Anything could've happened to her and no one would've cared like Yui would. If he thinks that she'll forgive him he's mistaken. The only reason she hopes the Project of Human Instrumentality is successful is so she won't take him in. He knows she is in the Eva. He should know that Rei needed him, he needed her too. Yui knows how emotionally dependent Gendo is of his loved ones, did he not love Rei? Did the sweet, tender moments that she witnessed between her husband and child were a not real?

"She's so small Yui."

"I don't want her to grow up."

"Yui! What are we gonna do when she brings up a boyfriend?"

"You both are my life."

What a pathetic lie. She should have expected it. He was never good with his grief but she'd hoped, all these years hoped that he had Rei at his side, someone to pour the love he still had.

But here he is telling their daughter to leave if she's not going to pilot the Eva. Yui was relieved that Rei was smart enough to say no, she would gladly accept the fake boy in her to save her babygirl the risk of getting into contact with an Angel, but then the infrastructure was falling onto the hangar. And Yui could not let her baby be smashed in front of her.
Moving the Eva independently took so much out of Yui, but she would always do it for Rei.

Having her daughter inside, secured, cradled in the entry plug was such a nostalgic feel for Yui to lost herself into. Letting Rei take her first step like she did when she was a baby distracted Yui of the situation at hand.

That Thing wanted her daughter, wanted to take her, Yui could hear it clear as day. Rei's fight was uncoordinated and the poor girl passed out, but it was ok, with a body inside and a direct DNA connection to the pilot it's so much easier to control the Eva independently.

"Give back! Sinner" "Beloved to be with US."

"She's mine! You won't take her."

"You first! You STOLE FIRST!"

"She's my daughter, she's HUMAN."

"She is BELOVED."

"No!" Both of their voices overlapping a fruitless argument. Yui would never give up her daughter, her child is to be safest inside of her. She did it for nine months in a human body, she can do it again in a semi mecha for eternity if needed.

But Yui knew, that Angels do not forgive, do not forget. This Angel blew itself up to maybe destroy this carcass so Rei can be exposed to the next one. And they will keep coming, 13, 10 to go. They will come for her daughter. One after another until they go extinct, until Yui makes them extinct. It was their fault for not taking care of Rei in the first place that God blessed Yui with her baby.

But they don't understand how much Yui's sacrilege, Yui's Sin. And they're cannot imagine how much of her none existing heart is dedicated to her precious girl. If Rei is anyone's beloved, is Yui's.
