Red decided to leave Yellow behind.

Giovanni: Bring the two to rooftop and prepare the birds for the execution.
(At the rooftop)
Giovanni: Behold, the three legendary birds!
Couriel: Articuno!
Shadow: Zapdos!
Medea: Moltres!
Red: You can't do this.
Yellow: Do you know the consequences?
Giovanni: Shut up you two! Now, witness the summoning of their master!
(A laser beam was fired from the skies)
Red: No! I must get out of this quick!
(A silver colored monster appeared from the skies)
???: (in telepathy) Who dares to summon me from my deep slumber?!
Giovanni: Lugia, the master of these birds, allow me to catch you and together we shall rule the world!
Lugia: Your philosophy does defy your action. With that I cannot accept what you wish.
Giovanni: Then I would catch you myself! Master ball!
Lugia: (Used Hyper Beam)
(The four blasted away from the rooftop)
Red: Finally! I got out. Eh?
Lugia: You must be Red.
Red: Yes, I am.
Lugia: I want you to free the birds and put an end to Team Rocket once and for all.
Red: Pardon me but the second is a hard task.
Lugia: Never lose hope, young man! I can see you being given a trophy by the champion...
Red: I see.
Lugia: Do what I say and peace will be restored in the whole region.(Disappeared)
Red: (Frees the legendary birds)
Yellow: Red!
Red: Shut up. Didn't I told you not to come?
Yellow: You needed help actually.

Yellow: I'll make it up to ya. Why not let's go to a restaurant and drink?
Red: I ain't drinking.
Yellow: I'll pay?
Red: Of course.

So the siege is over. But, Team Rocket is still lurking in the shadows, waiting for an opportunity to devise another plan.
