I wanted to do a compilation of the clues for anyone who's interested. Here we go:

CHAPTER 3
This is when the real stuff starts. Interestingly, Jungkook and Namjoon's discussion basically starts the reveal of the motive. Jungkook explicitely states that he feels it's his fault and that Hoseok might have died because Jungkook loved him too much.

CHAPTER 4
The first clue that points to Yoongi is in chapter 4. Taehyung has a fight with Yoongi, and Yoongi gets angry. That in itself isn't unusual, because people do react differently to death and it can create some conflicts. However, when Namjoon enters the room, and Taehyung is disappointed in the simple, dismissive thing Namjoon tells him, he imagines what Namjoon would have told him under normal circumstances. These thoughts end with the sentence 'And you know that when Yoongi is hurt, the only way he knows how to deal with it is anger.' Interesting, no? What if Yoongi had been hurt that night by Hoseok, and he had reacted with anger? About Yoongi's reaction, we also have Jungkook stating: "I can understand that it's especially hard for him." Why would it be especially hard for Yoongi?

CHAPTER 5
This one is written from Yoongi's POV. Needless to say it was the hardest chapter I had to write in this story, along with extra pt.2. The whole chapter basically shows how Yoongi feels about Hoseok's death. And while he is sad, while he is misses Hoseok, all of his thoughts are about what Hoseok brought him, how he affected his life. How Hoseok stared at him and only him, and the fact that Hoseok's death is replacing his life. There is a mention of Hoseok's flaws, the only time those are mentioned in the story, apart from within Namjoon's plot line. The way their relationship is described by Yoongi, it basically revolves around him only. So for Yoongi, Hoseok only seems to exist in relation to him.
Also, this: And ever since Hoseok died, Yoongi was working hard to make himself believe that sometimes, being alone was better. The last part about being alone is also found in Yoongi's thoughts in Extra pt.2.
Apart from Yoongi's thoughts about Hoseok, Chapter 5 included some interesting things. Yoongi being surprised at the guilt he saw in Jimin's eyes, because he knew Jimin wasn't guilty. There is the mention that Yoongi hadn't slept much the previous night, because he was awake and busy killing Hoseok. It also include this: Hoseok's dead body, laying in the middle of the room. Hoseok's last words, "I'm going to bed." How could Yoongi know for sure that those were Hoseok's last words?
And then, this: Even if Judas hadn't been the one to kill Jesus, wasn't he a murderer too, in a way? Because wasn't treason the same as murder? which is perhaps the only moment that Yoongi's motive for the murder is revealed before Jungkook's confession. Yoongi sees murder the same as treason, and Hoseok betrayed Yoongi when he tried leaving him for Jungkook.

CHAPTER 7
This chapter has no clues at all but I read it again as I made this and it's awfully sad. I made poor Jimin suffer so much :( He was the one for whom mourning Hoseok was the most difficult, I think.
