A Mary-Sue or Gary-Stu will almost always have the prefect physique.
Men will be thin and muscular or at least have good muscle definition. They're usually tall as well.
Females are also represented to be tall and slender. Typically they also have an hour glass figure.
There's nothing wrong with having a pear shape figure or maybe being an apple. (I'm not sure if men have specific body shapes but the same rules apply for guys of course.)
What I'm saying though is that a main character can be any shape or size. And this fact can actually play to your advantage. Having a larger character or a muscular man who is unfit, immediately makes your character less Mary-Sue and instead relatable to a wider variety of people.
Don't just choose the most 'beautiful' option.
