As NERV was being raided the Human Instrumentality project was activated, it seemed as if humanity was going to be fused into one, until Shinji Ikari in his Eva Unit 01 stopped it and became a hero to the world.

The remote hacking which would have led to NERV Japan and Tokyo-3 exploding was avoided, however, not by the means they expected.
Misato: Locate Unit 01.
Shinji wasn't in his entry plug, which led to the team using satellite footage and the cameras outside the Eva to see where he could have gone.
There was no time to ask a single question, for a plane flew over the island as Unit 01 once more moved on its own before all footage was blinded by a bright light.
Though protected in the headquarters, NERV sensors detected a massive explosion.
The Magi then confirmed N2 mines were detained onto the Eva.
Misato: SHINJI!
The light and the force of the explosion were seen as well as felt for miles.
It took a few minutes before they regained visual on Unit 01's last known location.
What they found, was a massive crater, and Unit 01 in the middle of it.
An A.T field surrounded it as the sea began filling the hole in it.
Misato: Get a team out there right now!
Everyone at NERV Japan began bustling around to recover Unit 01 and hopefully Shinji as well.
