Richard and Mary Parker were agents of SHIELD. When Nick Fury Jr was in his early 20s he'd task both of them with all kinds of missions like how they were sent to deal with Hydra Bases (this was before Fury found Cap frozen in ice)

At some point Richard and Mary would have a son who they named Peter

They loved and cared for their son very much for 5 years. Both Richard and Mary also had long time friends Eddie Sr and Jamie Brock (who also had a 6 year old named Eddie) Peter and Eddie were best friends growing up

Months after Peter turned 5 years old Richard and Mary dropped him and his belongings off to Ben and May's house in Queens

As a child Peter didn't know why they left. Months later Ben and May found out they died in a plane crash but don't talk about that kind of stuff much to Peter until he was old enough to know

Peter now 28 would seek help from Nick Fury since he began wanting to learn more about his parents. Due to how long ago it was Peter had little to no memory of his mom or dad. In a way his Uncle and Aunt served as surrogate parents for him

Fury told Spidey his parents died in a plane crash and that was because the engine had malfunctioned. But Spider-Man didn't believe this

Spider-Man began looking around the Hellicarrier and found out record files in Fury's office when it was empty and found his parents records. There he learned everything Fury had documented about them

Spider-Man angrily confronted Fury and after a little argument Fury decided to tell him everything he needed to know

Fury tells Spidey the reason he didn't tell him was because he was afraid he'd become an agent like them or even end up losing his life like they did. Spider-Man understood why Fury didn't tell him but he was still hurt at the lack of honesty
