Spain actually didn't exist at that point as one entity officially, instead there were the Kingdoms of Castile and Aragon, but since both were ruled by the same king, they didn't really act as separate countries anymore.

Portugal was pretty much dragged into the Iberian Union against their will, which in the end resulted in the War of the Portuguese Succession and then the Portuguese Restoration War, which ended with Portugal reinstating their own royal House, the House of Braganza as their monarchy and therefore leaving the Union.

Since Portugal pretty much beat Spain's ass hard in the later conflict, this picture is more so about the Union itself and not its end, because especially in term of economy, Portugal suffered a lot, due to taxes (most importantly for fish based products) were raised drastically for Portuguese merchants and Spanish products were being favoured in international trade more than those of Portugal.

You might also find that while the first time Portugal was recognised as an independent nation was in 1143, they declared their independence again after leaving the Iberian Union.

Also, while the Union ended in 1640, Spain didn't recognize Portugal's independence until 1668, when the Portuguese Restoration War ended. The first country (aside from Portugal itself obviously) to officially recognize Portugal's independence was England.
