Yanderes like Peter, Bucky, Carol, Bruce, Thor and Pietro would feel really guilty when it comes to manipulating you. I mean they really love you and they just want to keep you safe from all the dangerous things in the world. They're really doing their best for you to keep you happy too but you always keep trying to escape

They can't bring themselves to punish you either since they don't want to appear like a scary monster to you. So, when ever you make them upset or something either by acting up or by trying to escape, they'll just be like "Angel please behave, you're upsetting me!" and as for punishments if they think you're really acting up, they'll just lock you in a room that's all nothing more noting less and won't let you out till you say sorry 

I can see these types of yanderes being the types of yanderes who'll just guilt trip you into staying with them by saying stuff that'll just tug your heart strings and they'll just start pouring out their sad past till you agree to stay with them and they'll be doing that having the expression of a kicked puppy or something. They'll be really glad and over the moon with joy when you finally DO agree to stay with them and don't try running away from them anymore

Now as for yanderes like Tony and Clint, I can see them manipulating you if they have to. They don't really feel like doing so but if they have to, they'll start twisting your thoughts and your feelings till you start questioning your own mind and sanity now. They'll tell you how dangerous the outside world is for you and they're just doing their best to keep you safe from all that harm and toxicity out there since they don't want to see you get hurt and then on the other side, here you are always trying to run away from them and trying to escape. Their heart starts breaking to pieces when you always think of running away, WHY!? Are they doing something wrong? Are you not feeling loved enough? If you think of running away again they'll just be like ''Fine, escape and run away since I've been taking good care of you and I love you'' 

I can actually see them hiring some people to try kidnapping you and mugging you and stuff like that and when you instantly start regretting how you shouldn't have left them in the first place and as you cry out for help, they'll immediately swoop in like you knight in shining armor and save you from those bad people and as you run towards their open arms on your own, they'll be so freaking thrilled and pleased, you were finally understanding how much they loved you. Yes, they feel bad for doing something sneaky like to you behind your back but they had to make sure you learnt a lesson and would never think of escaping or running away from them again 

Now as for yanderes like Steve, Natasha, Strange, Loki and Wanda, I can totally see them manipulating you into staying with them. And if you try escaping they'll even have the public fooled unfortunately. Not in Loki's case since he'd most probably take you away from Earth and somewhere into outer space at another planet or something to live with him. He can't have the Avengers or his brother coming after him now can he? As for the other yanderes, like I said they'll have the public fooled and if you ask for help from someone they'll just be thinking that you've been brainwashed by some evil villain or organization and they'll feel sorry for you and mail you back to your yandere themselves. After they find where you were, they'll be giving you punishments of course. They don't WANT to do this, they'll pin the blame on YOU saying that it was YOUR fault that you're receiving punishment today
