Sherlock always says "It's Christmas!" when something good happens because he got Redbeard for Christmas and it was one of the most happiest times for him.

There were some people who were angry when Sherlock "confessed" to being a fraud. They would go to his grave and deface it, leaving awful notes, ripping apart the flowers and throwing trash around it. John cleans it and plants new flowers every day.

After the fall, when John was particularly upset, he'd text his thoughts and feeling to Sherlock's phone. He liked hearing the alert sounds because it reminded him of going on cases.

Mycroft refers to himself as Sherlock's archenemy due to the fact that Sherlock would call him that when they were younger and played rival pirates together.

When they were growing up, Sherlock thought it was always him and Mummy Holmes on one side, and Mycroft and Father on the other. In actuality, it was him and Mummy on one side, Father on no one's, and Mycroft on Sherlock's when their parents lost patience and interest in him.

Since Sherlock was a light sleeper, he would wake up to the sounds of John moving around when he was having a nightmare. Sherlock would get up and play his violin until John woke up. After his death John found a music sheet titled "John's Lament", learning how to read music at school, John sang the notes and realized why Sherlock would play the same song every night so so long. It was for John.

While Sherlock was on a case he gets a minor injury which results in John finding Sherlock's medical file. John finds out that Sherlock attempted suicide when he was young and when they get back to the flat he just holds his friend all night and never tells him why.

When Sherlock returns from the dead John notices he is always wearing his scarf, more often than before. This is to hide the scars from attempting to hang himself during those two years away.

After the fall, St. Bart's make both Sherlock and John extremely uncomfortable. For John it's where his best friend died. For Sherlock it was where he got his fear of heights and also where he, for the first time in his life, saw someone cry over him.
