In Twilight Town, Roxas was surprised to be enjoying his last week of summer vacation. He spent it over at the Secret Place with his friends Hayner, Pence, and Olette, who were the lost children of Ansem and Lady Elena. But Roxas kept having dreams about Sora, and all sorts of strange unexplainable occurrences started happening around him. Roxas ended up at an abandoned mansion, which was where Ansem and his family used to live, where Roxas remembered that he used to be a member of Organization XIII. He also learned that the world he knew was a fake one set up by DiZ to restore Sora's memories. With one day left, Roxas's summer vacation was over.

Sora and (Y/N) finally awoke and found a message written in Jiminy's journal. With some guidance from Mickey, Sora and (Y/N) set off to continue their journey once more. Sora felt his heart grow heavy as the train carried him and (Y/N) away from town. At the tower, Master Yen Sid warned Sora and (Y/N) about Organization XIII and the twins, who were also Spirits. The twins had kidnapped (Y/N) once again, only to tell her that they need her help to stop their father. Mickey had set out to learn more about the Organization. Sora, Donald, and Goofy searched for him, again visiting different worlds.

Sora returned to Hollow Bastion, where he learned the startling truth...He thought that he had defeated Ansem, but that was actually an imposter. The real Ansem had an apprentice named Xehanort, which was my adoptive father's name, whose Heartless called himself Ansem, seeker of darkness. I had learned that information as well, but it was from the twins. And Xehanort's Nobody was the twin's father, Xemnas, the leader of Organization XIII. The Organization's aim was revealed. They planned to collect all the hearts released by the Keyblade to create another Kingdom Hearts, along with my time powers, and they would harness it for their own gain. Realizing he was being used, Sora almost gave up the fight. But with the help of a mysterious stranger along with me and the twins, he pulled through and continued onward.

To ensure that Sora and (Y/N) would make it to Organization XIII's headquarters, Axel sacrificed himself, making the twins lose another family member. Roxas appeared within Sora and challenged him for the right to exist. But Roxas realized Sora's strength and disappeared. At last, Sora, (Y/N), Riku, and I were reunited, along with the twins and their father after defeating the Negaverse that was torturing his mind. Kingdom Hearts loomed overhead, but Ansem the Wise managed to bring its completion to a halt. Sora and (Y/N), alongside Riku, faced the final battle with the Negaverse, the creature who tore Xemnas's family apart.

The Negaverse was finally defeated...but, after the battle, Sora, Riku, and I found ourselves trapped in the Realm of Darkness. Suddenly, a bottle washed up onshore. The message inside led us back to the Realm of Light.
