Let me tell you, I wasn't expecting myself to ship this so hard. For one thing, I thought that the only reason that it existed was to keep Flynn and Elsa out of Jackunzel's way, which is a kind of shipping I never liked. I also at that time was determined in seeing Elsa as asexual. Kinda hard to now when this is one of my OTPs. Ah well, at least she can still be demisexual.
I started to realize just how much these two have in common. Both of their developments have to do with the idea of freedom, and how freedom is about being true to one's self, not just from doing whatever you want (Eugene passed himself to be as Flynn Rider as a way to live a life of adventure, Elsa runs away from her kingdom to feel free from her ice powers.) Elsa also has had to hide her true self from the kingdom in fear of being judged and rejected, the same way with Eugene. If you see interviews from their voice actors (Zachary Levi and Idina Menzel), the similarities in their character arcs are uncanny.
I also love the way their personalities mix, with Elsa being more regal and selfless while Eugene is more rebellious and selfish. Yet because they are closer in age than Eugene is to Rapunzel and Elsa is to Jack, I feel that they have enough of a maturity level to balance each other out, and showing each other the acceptance they never had.
Plus, I just love Eugene getting all shy over the incredibly beautiful and kind Elsa, and Elsa showing her more sassier side with Eugene XD
I also feel that unlike most shippings, this ship can be just as interesting with Flynn or Eugene, unlike other shippings where it's only interesting with one or the other. I mean, it is canon that around Flynn's period they would hang thieves, and probably around Elsa's period. Just imagine the Queen of Arendelle having to hang the man she loves. This ship is freaking intense.
Overall, I just love how these two seem so different on the outside, but on the inside they're so alike. I love couples that have the whole Opposites Attract thing, same thing if the characters are actually Similarities Connect (It's what I call the opposite of Opposites Attract x3). But if you have both? You have me sold.

Let's face it, Flynn and Elsa look GORGEOUS together.
