There are a few things that require explanation before we continue.
First: Why didn't Adam help Ben when the bullies were beating him up?
Well that's because the guerrilla was holding him tightly and since Anima's have superior strength to humans Adam couldn't do jack shit.
Second: Why does Adam want the Pinkertons to be independent.
Simple, it's to prevent them from becoming a student council lapdog. This gives them the freedom to pick their own cases, eliminating the possibility of the council giving them impossible tasks.
And if the division head is on the council this gives the division a voice in the school that normal school clubs don't have.
So now there is an independent school body with the same level of authority as the student council.
