Quick Note: I needed to both explain how cute Jemma hacking into Fitz's setup was, and get all of this Jemma in tactical gear angst out, so here's the result of that.

Hacking into Fitz's programming was far easier for Jemma than it should have been. She was a Jemma Simmons, the biochemist, not Skye, the hacker, nor Fitz, the engineer. She shouldn't have been able to bypass security walls so quickly. She shouldn't have known anything about the coding behind Deathlok's program.
But she did know Fitz. And she had been by his side when he coded for Mike. She had heard his absent-minded mutterings then, and she picked up on what he was saying. Between that, Skye's confusing explanations, and the two coding classes she'd taken at nerd summer camp in high school, she was fully able to manage the basics of the hack.
Still, there were things Fitz was required to keep secret when he finished up the code. Certain procedures and lines which he was not allowed to share, even with his best friend. Jemma didn't know those. Nobody, no one at HQ or elsewhere, knew the final few lines of code.
She had a few tries at the lines, entering random 0's and 1's in random sequences. Then she tried a different collection of numbers, just on a whim.

Her name. Jemma Simmons.
And, not surprisingly, it worked. Fitz was essentially using her name as a password, even before Hydra happened. Before she knew he was in love with her.
Being someone's password is an oddly intimate thing. Jemma had never been anyone's password before, not even her parents'. Being Fitz's password wasn't saddening, it was exciting. She didn't feel guilty about finding these little dewdrops of affection anymore. Now, she was blushing with pride, and not only because she had broken this enigmatic, impossible code.
Her heart fluttered at the thought of seeing Fitz behind the camera, though she knew it was unlikely. When she saw Ward, instead, her heart sunk and she couldn't bear staying in the room.
Ward had separated them. Ward had broken the two apart. Ward had damaged Fitz, and he had damaged Jemma in the process. Ward had hurt Skye. Ward had betrayed the team. Ward was a killer, and that was unforgivable.
The next time she saw him, she would stand by her promise. May was working with her on combat, and she had gotten pretty good. She was angry all of the time. She needed to release all of this pent-up anger.
She was going to kill Ward, whether she followed orders or not.
