I think that Homeworld didn't want the gems that were made on Earth, because they were defected, and even than, they weren't all the same.
When you see the rubies, they all look the same. It's because all three of them were made on Homeworld, most likely were created in some sort of lab which customized them to be the same, as well as the lower class gems were made to look the same.
Well, when you see the Crystal Gems, they change, because they are no longer at Homeworld. Amethyst, as well as being reckless, she was made on earth. She's brittle because of that, and defected.
Homeworld found that out, seeing that some of the gems were different, decided to plant the cluster inside of it.
