Removing a soul only requires magic when using force. Dark also knows a lot about magic and knows the proper way to do it. Taking out souls is a very hard thing to do, but with the correct skills and with the person being willing to give up their soul, it's easier.
When they die their souls leave their body. I didn't add it in, but Jack's soul left his body when he died too. Their soul then takes them to either Heaven or Hell.

About the ending of the story, yes it's sad, but I actually love it. I had the ending written before I even wrote the story. The ending cannot be happy because it would ruin later stories that I'm going to write.
Also you have to remember that Lucifer is a fallen angel. That means he use to be an angel. One hint is that he was an angel when he was with his wife.

So I was already prepared to answer this question. I was gonna explain it in the chapter, but I also wanted it to be a short shot of the future.
Basically in this universe you can make a person with someone else's soul. Dark was able to use a small portion of Y/n's soul to create Arin before her soul passed on and faded away. (If you've read one of my older stories this may not be a surprise to you). Arin technically wouldn't be Y/n's daughter in a way though, but can be thought of as her daughter because she's made from part of Y/n and Dark.
Maybe on the anniversary of starting the book I'll make a chapter to show you guys that process if you'd like.
